It is even said outright multiple times that the reason Gaelio plugs in is so the system can take complete control of his body and control the suit through him. The system is built around his physical brain, and controls the mobile suit with complete independence of the original pilot, and it is known from Mikazuki's input that it's fighting style is indistinguishable from Ein's. This is essentially the same as the Battlogue personalities if not a prolonging of Ein's consciousness, and theres enough evidence to consider him a pilot of the suits, at least at an AI level.
